I think this means "please don't violently shake or drop the baby". But –しないで is only modifying 落. I think this implies 振って is negative but I'm not sure. Could someone help explain this?

That’s ok, I think you can consider しない the main verb and the other parts are veing modified by it if you use the construction ーたりーたりしないでください。
The たり ending is a kind of conjunction that works like that.
The sentence doesn't sound correct.
赤ちゃんを強く振っ*た*り、落とし*たり*しないでください。
The -tari form is used when a sequence of verbs occur in a row. When the sentence ends with negative, it modifies all the verbs.
