Page up/down if I need to navigate small segments of the page, home/end if I need to get to the top or bottom of the page. Threads are set to auto-update but if I have to I'll use ctrl+r to refresh. I'll press return if I want to go back to the board's front page or simply use ctrl+w to close the tab.

I just press my mousewheel since the browser is one of the only things I almost always need to use my mouse to navigate anyway. Why would I move my hand to the keyboard when I'd be at the top of the page already with my mousewheel before I'd ever reach the home key.
Now for other applications I always use the home key.

Why would I want to go back to the top of the thread if I've read it all? There's a "Top" button at the bottom of the thread, I guess I'd use that or the home key.
