Are you trying to use SFTP/SCP? If so, WinSCP or Cyberduck. I know at least Cyberduck also supports plain old FTP, not sure about WinSCP.

Filezilla is useful as a GUI FTP client at home, but I wouldn't trust it with anything seriuous anymore.
