Newgrounds created a player for that purpose into chrome I believe.

They're not new, there's two things really that make flash obsolete. One is HTML5 videos and the fact that you can customize players with javascript. The other is gaming, basically in javascript you can use this HTML tag called canvas, and it actually fast draws images over and over again. Because of it you can actually copy the image at any given time you're playing. Unity actually has a to canvas generator, you can make games like flash, save in local storage, plus there's even WEBGL which has a few cool experimental games and even VR.

You can put javascript in, you can't put other stuff, pictures, video, sounds. Theoretically you can embed them into HTML as data: links, but browsers are horribly bad with those, so it practically may not even be possible, it's not space-efficient (gotta encode it in base64 or url) and your page won't work until they all are loaded, unlike with Flash where you can start it while it's still downloading.
