Let's imagine another part of Malaysia decides to leave the federation and becomes rich, while the rest of Malaysia remains poor, then one could ask - what's the point of Malaysia's existence as a state if it can't provide decent living standards to its citizens (better than they could provide themselves without the Malaysian government)?
That's especially humiliating because Chinese people had argued with Malays for ages and suddenly the Chinese said "give us our own country and we'll show you who can run a country better", the Malays wanted them to fail to prove them wrong (in the early days of Singapore's independence Malaysia's attitude towards this country was rather hostile), but they actually did it.

OP, the thing about it is, if you live in a nation where one principle part of the nation brings in all the revenue, that part of the nation basically OWNS you if you live somewhere else. They get all the votes, all the representation, all of the benefits from taxation (New roads, schools, public works) and the rural areas get next to nothing. Ask a Californian or someone who lives in the not-NYC areas of New York. Its like you don't even exist out there.
Now add that Singapore is primarily a Chinese population and it makes a lot of sense. Taiwan, Tibet, Malay, Vietnam, Korea and pretty much every other power in South East Asia has either fought wars against, been genocided by, or is currently resisting absorption by, China. China is the big dog in SEA that thinks it can have and should get whatever it wants, and of course if these people want to be self-determining at all they're going to resist it. Would YOU want to be annexed by a nation with so many people in it, reducing your vote, if you get one, down to basically a fraction of nothing? One in three billion doesn't allow for much individuality. Also... you know... China. Why would you want to be a part of China?
