How important is learning jukugo alongside kanji? I'm using KanjiDamage and there's quite a few jukugo for each word but I'm not sure if I should be learning those as well.

don't "learn" individual kanji, learn words.
for me Kanji only stick through words. So in that sense the Kanji I remember best are the ones for which I know at least a few distinct 熟語 or a prominent verb.

yes it is. just set it to some unreasonably high number that you'll never max out.
A good rule of thumb is that your reviews will be roughly your number of new cards per day *10 with around 10% variance.
