Some serious advice because I've been in very similar situations a few times. If you burn this bridge - there's a chance you will never recover. Don't listen to the NEETs on Jow Forums who have nothing to lose, you will eventually get over this situation and find a better place to work for. But if you throw people under the bus, no matter how justified it is, they can burn you hard. Whenever you come across these incompetent people, there's a good chance they are where they are because they're very good at blaming others. Right now that 'other' is you. It doesn't matter how much evidence you have vindicating this bullshit, others will see you as confrontational and distance themselves from you, even if you are proven correct. This is how the world works, and until YOU own the company, your best move is to stand in the shadows and let the bullshit slide past you.

Get your CV up to date If possible go over her head (not going to hurt you in this case as she's away anyway) and get the complaint on file. Tactfully REMIND HER of proper protocol regarding classified information. If she gets uppity just say "I will talk to you later when things have settled down"
