If you have the funds to continually appeal to higher courts and can get SCOTUS to actually accept a gun case, then I applaud you and wish you luck. In New York city you need two permits. 1 to carry which are only issued to security professionals, or people who carry large sums of money or valuables, and 1 to conceal, which basically aren't issued to anyone.
This isn't a violation of second amendment law because you do have the right to own a gun. The problem is the state or city has a right to set a criteria for gun ownership, and the criteria can be pretty vague.
However, if you are liscensed to carry a pistol in your own state you can have a gun in New York City, but New York City rules apply.
You may only have your gun in public if you are transporting it to and from a shooting range. If and when you are transporting your weapon it must be unloaded in a locked container with the ammunition kept in a separate container.
I don't remember if the ammunition must be locked as well.
If you are determined to carry a concealed firearm in New York City you actually can, because the only way that law enforcement would know if you were armed would be to search you which they effectively cannot do without a justifiable reason.
So even if you are arrested, and you will be arrested, your case will probably dismissed without probable cause.
That being said if you travel by plane do not put the gun in your luggage. They will arrest you.
If you travel by bus do not put the gun in your luggage. They will arrest you. If you travel by train do not put the gun in your luggage. They will arrest you.
If you conceal the gun on your person do not enter a metal detector or willfully submit to a search. They will arrest you.

If you carry in NYC without a NYC carry permit (which are nearly impossible to get), and get caught, you are going to jail. Full stop. Forget whatever rights you think you have. If you use the constitution as a defense, you are going to jail. If you use an out of state(or even NY state) carry permit as a defense you are going to jail.
You can pass through, without stopping, if you have the gun locked in a case, out of the passenger compartment, unloaded, and with the ammo locked in a separate container.
