We'd just lost 2% of our population on both sides. We weren't trying to keep the killing going. Also there were attempts on the part of radical republican politicians to try certain people (like Nathan Bedford Forrest for Ft. Pillow and Jack Hinson for his guerilla efforts) but these were mostly shot down by military leaders like Sherman who were very stringent on peaceful reintegration.

Because part of the conditions of surrender were that the former Confederates would lay down their arms and not continue fighting. Lee had to argue vehemently with his commanders against abandoning formal warfare and mounting a guerilla campaign. Had the Union not declared the former rebels Americans, it's likely the South would have continued the war as an insurgency against Union occupation. The Confederate leadership were allowed to live for the same reason the Japanese Emperor was left on the throne at the conclusion of WWII, to prevent a general uprising by the citizenry.

Also most of the most lionized Confederate leaders were very ardent about peaceful integration back into the union, especially Lee and funnily enough Forrest. Killing these men would have hurt both northern integration efforts and it would have seriously pissed off southerners.

Read about Shelby Foote's Great Compromise. The south agreed to rejoin the union and accept the end of slavery and the north agreed to allow the south to honor their fallen and accept the cultural importance of the south to the union. It worked pretty well until very recently because the compromise was being upheld by both sides. That's why the US was able to honor Lee and Grant, Forrest and Sherman, Lincoln and Davis. Former Confederate leaders like Longstreet backed Grant's Presidency and Lee was angry when coworkers at the university he taught at insulted Grant's honor. Confederate veterans also aided in supporting war efforts during the world wars as well.

They weren't traitors, anymore than people that voted for Brexit are traitors. The South didn't want to be a part of a voluntary union with the North and it exercised its right to end the contract it had with the federal government.
It's the same thing as if you had a contract with a company and there were material and significant abuse of the contract.

The only way Reconstruction wouldn't have ended in a debacle would be if ~3000 Confederate leaders *had* been executed as traitors, per the late historian Eugene Genovese (interesting character: a Marxist for much of his very successful academic and writing career, who converted to Catholicism).
But the US went in a different direction, and the rest is history.
Truth be told, the South during the 19th century played the politics game much like the Jews do today. They were a numerical minority, but always managed to leverage power - both ideological and political - to keep the ship of state aligned with their interests. They were very clever politicians who turned on a dime from the dominant Jeffersonian view of slavery as a regrettable thing, to the Calhounian view that it was a good and even necessary thing (they switched to Calhoun's ideology after the Abolitionists (the Jow Forums of their day, sort of) basically gutted the Jeffersonian view of slavery).

But the South essentially *did* continue their was as an insurgency against Union occupation, and they eventually won, "redeeming" all the Southern states that had flipped Republican.
The North faltered when Lincoln was assassinated. The will of the South had been crushed, but then the South gathered itself again, and essentially engaged in something like "the Resistance" that's going on now vs. Trump (but in the South's case it was a resistance against Northern rule).
