There's truth to the fact that Che pushed for racial equality wherever he went though, despite his feelings towards blacks and "indios" he was still a very naive and ideological man in this regard, he was a communist who seeked equality among men independently of their race. I think that even If he actually thought that blacks were genetically inferior it would have never crossed his mind to create a communist state where blacks didn't have the same rights as whites. In any case, he did hold a kind of atavistic (and probably snobbish) racism, but he probably attributed the inferiority of blacks or indios to their upbringing and social inequality.
