Mizrahim jews are close to Arabs, very close because they intermarried with the Arab invaders.
Ashkenazi Jews on the other hand are part Suuthern European and part Neolithic Levantine.
Sephardic Jews are closer to Berber peoples and Southern Euros but also part Neolithic Levantine.
Arabs and Mizrahim on the other hand are part Levantine neolithic but they are also heavily Basal Eurasian due to Arabs being the "most" Basal Eurasian people in the middle east and them invading the Levant. Only the Mizrahim Jews were left in the Levant to be "invaded" and raped/intermarried with so only they have that arab Basal Eurasian DNA.
Also Mizrahim Jews and Arabs have some negroid admixture due to the Islamic slave trade.
In summation: only one branch of Jew is close to Arabs, the Mizrahim, the rest are mixed with other groups.

The Arabs didn't have a significant genetic input in the Levant or anywhere in the world as a result of invasion. A few thousand people isn't going to replace hundreds of thousands if not millions. The desert didn't host a bigger population than the fertile regions.

Yeah Y DNA is only 1/46th of your genome, modern DNA tests look at all 46 chromosomes not just the Y chromosome because we have modern computing power that allows us to code an entire genome for a few pennies.
In the old days they only used Y-DNA becuase it's all they could afford.

Here's a more recent study from 2017:
