The CSU and Bavaria in general are way more conservative and the CSU needs to win the Bavarian elections in 4 months. For that they were heavily swinging to the right to please Bavarian voters. Now they are so far right that they are in an open battle with Merkels CDU. The CDU needs the CSU to hold a gouvernment together. 1. CSU are just bluffing and will not split from CDU 2. CSU grandstanding doesn't matter because you cannot out AfD the AfD.

I've read a few times now that however much you may agree with their policies, AfD's politicians themselves are unfit for the business of running a country.
First of all you have to understand how germany is set up. Basically we have federal government with 16 states that have a little autonomy regarding certain issues like police or schooling. We used to have a federal border patrol that was rebranded as federal police recently. Originally it was something like para-military organization doing border protection, protection of train stations, riot control to a certain extend and so on. We've got also got something like the FBI called BKA but that doesn't matter right now.
Now, Bavaria is one of the few free states in the union that was granted even more autonomy. It's kinda like our version of texas and considers itself pretty much conservative. That said, since after WW2 the CSU, which is the sister party of the CDU (Merkel's party), used to dominate the political landscape in bavaria having the absolute majority in every state election until the recent years. At some point the CSU struck a deal with the CDU that they would throw their votes together federally but in exchange the CDU wouldn't infringe on the CSU's territory in bavaria and vice versa. So you can't elect the CSU outside of bavaria only the CDU. Something like that, but you get it.
With the recent migrant crisis the CSU voters got increasingly nervous and the head guy Seehofer had to rattle the saber against Merkel to keep face, urging her to do something constantly but ultimately he was just a paper tiger who ended up agreeing with her eventually have doing the good cop bad cop routine. Then the recent elections happened and the CDU/CSU basically lost a lot of votes while the second biggest party the social democratic SPD lost even more. Initially the SPD leadership refused to enter a grand coalition in order to achieve an absolute majority in the Bundestag and flip flopped when another attempt to create 3 party coalition with two smaller parties failed...

...In total after half a year of negociations a government was formed, basically angering a huge chunk of the voters on all sites. And still the grand coalition barely gets over 50% of the seats, which means without the votes of the CSU (the bavarian sister party of the CDU that pools it's votes together with Merkel) the big coalition goes bust. That said every once in a while the CSU threatens to end their agreement with the CDU and to position itself federally and not just in bavaria.
Having said that. There are going to be state elections in bavaria later this year and Seehofer for that matter, the former (?) head of the party left to become the federal minister of state probably in exchange for his support to Merkel. In bavaria itself his hardest opponent with his party was allowed to take Seehofers place in the CSU at least in terms of bavaria. So he's going to run for office there and if that goes bust the CSU goes bust as well. Same guy now made some populist attempts like doing a media campaign about putting crosses back into state buildings and schools, but it wasn't received well because everybody thought it was a phony display. Him and Seehofer have to show their voters though that they're going to do something before the election or they risk diminishing the position of the CSU in bavaria which is already only a shadow of it's former self.
Further Seehofer, as minister of the state, wants to send away economic migrants at the border now while bavaria reintroduces it's own version of a border police. Merkel for that matter doesn't want to follow along with this and says she want an european solution. That's where we're having a stand-off right now that might lead to Merkel's downfall.
