It would be wise if you were to study on the "Verses of abrogation" - where peaceful verses get substituted for more violent ones - which are usually from chapters 8 & 9. Books/Chapters 8 & 9 are the ones which command muslims to kill all non-muslims.
Another key to understanding islam & the koran is to read up on pre-Medinan islam (Bible/OT fan-fiction, but it's relatively peaceful) and post-Medinian islam ("Infidels? Kill 'em all!" etc etc).
Medina is the town which gave Mohammed refuge. so he rapaid their kindness and generosity by killing all the men and taking all the women and kids into slavery. This sets the precedent for "refugees" acting like proud conquerors in our present day and age.
