"Ground Zero" isn't a term they made up after 9/11. It means the center point of a major event. For example, it was commonly used to refer to the bridge above which the bomb at Hiroshima was detonated.
Freeman was at "Ground Zero" because at the start of the game, he's the one who opens the portal and that's what they were referring to.

That's nothing, Deus Ex came out a year and a half later and literally had no twin towers in its skybox for the first mission that took place in Manhattan during a terrorist attack on the statue of liberty.
Half Life was more inspired by the Arrowhead military base from the book The Mist by Stephen King about a military base trying to open transdimentional portals and accidentally opening a portal up to some Cthulian hellworld. Similar to Doom which had released 5 years prior to Half Life.
The 90s were all about redpills and I find it interesting that a lot of sci fi in the 90s contained the "military is trying to open portals to another world" themes.
Stargate and Event Horizon are other examples of this.
