Daniel Robbins, the creator of Gentoo got fed up with all of Gentoo's internal political bullshit and whining, and started Funtoo instead. It's always had its portage tree on github, and has some key profile management improvements that make it more flexible than Gentoo. Downside is there's not as many maintainers, so occasionally you need to wait a little longer for major package changes to get sorted out (upgrades to GCC, etc.).

if you're going to build the gentoo system from scratch, use one that uses upstart or better yet: sysvinit.
hell, if you're just interested in understanding how linux works and want to build everything from scratch, try out LFS. you will lose hair over it, but it gives you the absolute fucking most control over your system and what goes into it, and you will get priceless knowledge from your experience if you ever get it running.
