They use different DNA databases to compare to. They could have both carried out DNA extraction, PCR, and sequencing perfectly and come out with the same list of genes but if the people who constitute their databases differ genetically then you'll get different results.

I did Ancestry a year or so ago, and they've since updated my results. Turns out I'm not a viking, just Anglo-saxon/celtic.
