The pattern was actually incidental. Each star represented one of the original 13 colonies, and that was the only uniform way to arrange them given the design. However, if memory serves right, the pattern was promptly changed for just the reason you mentioned- it created confusion and controversy. At the time, there was a growing animosity at the Jewish populations, and since the nation was overwhelmingly christian denomination, you can imagine the problems that came with it..
