There is likely no one root cause of gender dysphoria at this time. The most rigorous science indicates that it is somewhat related to homosexuality in some of it's main causes, namely that sexual abuse, overly-strict parenting & social bullying all play a significant part. Whether there is physical component has yet to be determined.

Childhood gender dysphoria should be viewed with caution as there is substantial evidence that a number of such individuals "phase out" of such tendencies once the onset of puberty occurs.

In summary: Something is there, we don't quite know what it is, abusing & bullying people is never helpful and we shouldn't be changing the gender of children until we can verify that there is something physical going on as opposed to just psychological.
