That has a lot to do with Israel's origins. You have the remember that the original Zionists were mostly secular - both the leftwing and the right wing. The problem they had was fundamentally that a lot of the Jews they actually needed to immigrate had some religious affiliation or belief. Likewise, the reason that Israel was selected as a location for a Jewish state over other places was partially because of the religious background/mystique of the land. With this in mind, Ben Gurion needed religious authorities to actually support the nascent state; the last thing the fledgling nation needed was be stamped with "ILLEGITIMATE" by their own religious authorities. Hence where you get the status quo - exemptions for service for those in torah study, an official rabbinic court for religious issues, gibs for haredim, differences in educational requirements, etc. It didn't matter at the time simply because they were a very small minority.

The reason a lot of Orthodox Jews don't join military is because it's seen as secondary to their service to g-d. Along with this a lot of Haredim viewing Israel as Jewish in no important way; why should they serve this nation more than they would France? They're both non-Halakha states. Overall though, military membership amongst ultra Orthodox is increasing rapidly - partly due to economic pressure, changes in government, but also partly due to more affinity for the government at large.

The Reform movement started with small compromises here and there, that gradually extended and extended til nowadays, when the Reformers have to call straight up non jews (Dianne Feinstein for example. yup she ain't a kike. only her father was a Jew.)
