Well, I thought about it the other night. It's because of alien technology in genetic engineering.
In the film Star Trek: First Contact, the nigger sow in the 21st century is a hot-blooded mammy type with a hot temper who keeps calling Captain Picard "Ahab" even though she admits at the end of the film that she never read Moby Dick (TNB; pretending to be smart when they're really too dumb to read), and that same character never does any actual useful work for the human team building the warp ship.

I think that the Vulcans spent some time among humans after First Contact and got just as sick of niggers as the humans were. The difference is that they had a huge tech advantage on us, so they went to the Human leaders one day and said "you want us to help you with that nigger problem?" So I rewired it!") and boom, monolith-in-2001: A Space Odyssey evolution for the nigger race.

It's entirely possible that the human "Eugenics Wars" that caused World War III in-universe (and gave us Wrath of Khan) were just the result of our species trying the same thing but getting it wrong, so the Vulcans went over our data and red-penned everything we screwed up.
It wasn't perfect (Sisko's still a whiny bitch about racism even though the only racism he's ever faced was the Ferengi going after his whole species, and the large number of humans who are not niggers in position of actual authority suggesting that niggers are still ultimately inferior), but it made niggers functional, and that's why they're engineers and space station captains in the late 24th century.
And even then, we'd probably be better off if we just let the Borg assimilate them so their "cultural and technological distinctiveness" would make those walking Shop-Vacs weaker.
