We broke Yugoslav federation because system was failing, not because of some nationalist agenda. Croatian politicians wanted to switch to free-market democracy and reform Yugoslavia to confederation similar to EU. War hapened because Greater-Serbian fascists led by Slobodan Milošević took control over Serbia and Montenegro and started conquering everything. I read somewhere that if you asked Croatians on referendum in 1989 only 11% would vote for independece, while only 2 years later 90% of them voted for independence. This isn't because of some irrational hatred towards yugoslav unification or some nationalist agenda, this happened because Croatia was attacked by fascist genicidal agressors and rebels.

Most Serbs from Krajina that left, were taken by Serb separtist forces, you can find video of them practicing huge escape, nobody came knocking on their Door and senf them away, no one was purging, there were a few isolated crimes during Oluja, but still it were fairly small numebers, less civilians were killed during Oluja than in one afternoon when Serb forces conquered Škabrnja

Franjo Tuđman at first advocated democracy in united confederal Yugoslavia, but his plan was partially rejected from Slovenian politicians that wanted only customs unio rather than a confederation and also fully rejected by Serbian politicans that became fascist all of the sudden. So he started advocating independence and self-determination for Croatia which was a constitutional right of every Yugoslav republic.

Croats were afraid of Greater Serbian fascist ideology because politicians from Serbia and Montenegro actually tried to make it happen, so it was justifyied. Some Serbs were afraid of ustashe because they were brainwashed by propaganda from Milošević's regime, so it isn't justifyied but it is understandable.
