You can't really control disease. The Black Death rolled in from China, and the natives gave Yaws to the Europeans in return. There were lands occupied by various mostly nomadic tribes with few exceptions such as the Iroquois (who were like the Mongolians and had a tribal confederation). The Cherokee, Iroquois, Aztecs, Maya, Peruvians and Sioux are the only Indian groups that even matter because they were the only ones who were organized enough to even have loose confederations but a confederation is not a nationality. Nations are organized groups of cities, often around a monarch, head of state or parliament. The only indians with a monarch were the Peruvians and Aztecs, the rest lived like literal savages who would eat each other unironically. But even merely having a monarch does not make a nation, the Aztecs and Peruvians were more like the Hittites or Sumerians of antiquity, groups of cities which would maybe sometimes come together for war but for the most part had nothing to do with one another.

Suffice to say , you cannot "colonize a nation" when there doesn't exist a nation to colonize.
