Commission's President is first nominated by European Council (i.e. heads of state/government of all member states, i.e. Austrian, German Chancellor; French President; UK, Dutch, Belgian Prime Minister). After his nomination he is then confirmed by the majority of the elected members of the EU Parliament (i.e. the people EU citizens will vote for in two weeks).
So not only is the Commission's President appointed by directly elected Parliament members, their very nomination stems from a unanimous decision of the highest national officials sitting in the European Council.
Each Commissioner is then nominated by nations themselves and confirmed/appointed by the members of the EU Parliament, elected by EU citizens.
In other words if the Euroskeptics win the elections they can veto any candidate their own countries nominate.
