Not because of religion, but because they chose to embrace another political alternative. So Qaddafi is a Sunni Muslim, but his government is the Jamahiriya. That is considered a betrayal to islamism and they want him out. So from a political point of view Israel doesn't oppose islamism. They're a religious state after all. However people like Assad, Qaddafi, Saddam and other secular leaders opposed political Islam.

From one side Syrian regime is not really a threat for Israel and for over 40 years not one bullet shot on Israel from Syria , and Syrian regime always had secret channels with both Israel and CIA. And from the other side, Syria kept playing a logistic role for providing Iran's proxy in Lebanon with Arms .

So party of Israelis were in favor of supporting Saudi controlled rebels like FSA, since they are under US allies supervision and leverage financially . Second party supported Syrian regime over the rebels because they fear Muslim brotherhood government in Syria like in Egypt back then , who were hostile to Israel, and third party was in favor of being more neutral in public and supporting prolonged war in Syria by Israel proxyies in Arab world , like MBZ adviser Mohammad Dahlan and Kurds in the north , so Syria would not be threat regardless who rule it, or at least be under Russian control, since Israel trust Russia more than any Arab
