Also just because I'm in the mood for it, I don't think you are entirely aware of what the Taliban is / was, and why they in fact disliked having Al-Qaeda as guests in their country.
The Taliban was a radical extremist, fundamentalist interpretation of Islam that found traction with some people, tribes, and villages in Afghanistan from 1979-1989 during the Soviet invasion of that country.
Many of the Taliban were Afghan nationals who saw, for some reason, a good future for Afghanistan with the Taliban in charge. A few of them may have been mujahideen from other Muslim nations who had come to Afghanistan to fight the Soviets, but by and large, the Taliban was a uniquely domestic movement and entirely contained within Afghanistan.
However, at this time there was a radical new shift in Islamic perspectives across the Muslim world, with a few hardline preachers and Imams calling for all Muslims to venture into Afghanistan to fight what they perceived as Godless invaders encroaching on the peace of the Ummah. This led to a mass exodus of young men to pour into Afghanistan from all over the Islamic world, called there to fight invaders on Muslim soil and (supposedly) protect Islam by way of Jihad.
One of these hardline preachers was Osama bin Laden, whose grassroots political group, Al-Qaeda ("The Base"), was finding lots of support in their fight against the Soviets in Afghanistan. At first even the United States was thrilled with the idea of secretly funding these plucky, capable warriors in their fight against the USSR, and supplied them with arms, training, and later, stinger missiles... this was of course Operation Cyclone, run by the CIA, and which had significant backing from a few US senators, most notably perhaps by Charlie Wilson.
Later, though, OBL became more radical and started outwardly attacking targets.
This made the Taliban mad. AQ was becoming a problem for them politically.

Prior to this, OBL was kicked out of a few countries and was effectively persona non grata for his radical views and preaching.
Afghanistan was the only place he could reside in, because at first, the Taliban were slightly sympathetic to him, and his Al-Qaeda movement were giving them slight boosts (this was of course before he moved to Pakistan and lived quite nicely there, surely out of the eye and knowledge of the government there...).
Eventually though the Taliban began to tire and become weary of him, as his attacks and slowly increasing notoriety were bringing close scrutiny both to the Taliban government, and Afghanistan at large itself. He was becoming a block to the recovery process of Afghanistan post-Soviets. He was now on the United States' radar.
