Missiles tend to carry larger and far more complex payloads, with much greater accuracy. Missiles often have 2-5 stages of getting through armor, while shells usually have 1 or 2.
Also, top attack multiple shaped charges are a thing

but 9/10 threats on the battlefield are not heavily armored MBTs but fortifactions, bunkers, pillboxes, lighlty armored vehicles, and trenches
in those cases a missile is overkill, and missiles are expensive and large and you cant afford to waste them
tank guns however, provide a more reliable and long term solution to all those pesky strong points, as a tank can hold 40 shells but a missile carrier only carries maybe 8 or even just 4
tank guns are take all comers weapons while missiles are specialized for specific tasks, when you need to destroy a single high profile target rather than many small ones

A molten copper jet will pen more RHA then a sabot. But it can be stopped easier with composite armor and ERA. Chemical vs Kinetic penetration. Sabots have the latter, generally cannot be stopped by ERA and are not as effected by composite armor as much.
