Freedom is not as fleshed out as Duty is. They have very little back story to go on. Yes, they guarded the barrier from Monolith hordes. They do not have a clear directive since their leadership has changed considerably. Their ranks consist of dudeweed stoners who are fairly lazy and incompetent. Duty is comprised of ex-mil and survivors of the first emission. They have a clear directive in the zone.

Freedom consistently has the most experienced STALKERs with the highest reputations.
Duty STALKERs OTOH have consistently the lowest reputation of any non-hostile faction in the game.

Early game

Freedom is best choice. The Zone has untold riches and modern techinical revolutions to be contained.

Late game

Duty is right. The core of the zone like the C-Consciousness and the emitter are insanely dangerous and letting every Tom Dick and Harry take/explore what they want is a terrible idea.

Letting C-Conciousness loose on the world is catastrophic in the long term.
