Most guys, including myself, prefer Rem because she is better characterised in the show. Emilia is a bit deceptive though, whilst it may seem like she is a typical Stacy, and the MC is a typical blockhead for going after her, I think Emilia is a bit deeper than that. She wants to love the MC like Rem does, but she can't, because her whole life, she had been castigated for looking like the witch of envy and treated differently, so it shows that she has reservations about just reciprocating the MC's love straight off.
TL;DR Emilia is a broken girl, the MC can see that, that's why he chose her.

By the 6th volume or some such Rem is shown to unconditionally love Subaru (giving a quite detailed account of what their future would be like if they ran away together, etc.) whereas Emilia basically tells him to stay away from her. That added to the animu drawings showing them to arguably be really damn close if not the same attractiveness-wise and there's no reason other than the author's word or whatever that Rem should be a 5/10 and Emilia a 10/10.
