ive just learned to deal with it and have a slight callus there. but it took some time.
I think you're squatting with a loose, rounded upper back, which causes the bar to roll up and down and the knurling grates your skin a little bit. You probably need to learn how to hi-bar squat properly, starting from the correct bar position and how to get your upper back tight.
