It's because most transsexuals are not the attractive 2d traps depicted in hentai. Most trannies are hons, who barely pass and are butt fucking ugly. Plus, whether your gay, bi, or straight, most people want to fuck the exact gender of choice, not a thinly-veiled knockoff. Men with natural penises and women with natural vaginas, anything else is just disgusting.
Not to mention the fact that ugly physical features aside, most trannies are very mentally ill. That isn't even an insult, I'd be hard pressed to find an actual transsexual who would admit that they have, at one point, suffered from some sort of mental disorder. It's just the nature of dysphoria and transitioning, your body reacting to hormones it shouldn't be reacting to, thus affecting a person's judgement, personality, or even simple social skills.
Ultimately, I wouldn't say most men hate trannies, so much as they are either apathetic or just not turned on by them. Sexual preference is sexual preference, and there is no way to change that.
