Not him but latex is the convenient way to go. You can write a python script to generate an arbitrary number of fully connected layers and print out the corresponding tikz code instead of doing all the layers, colors, and connection between layers by hand

If you want to generate those pics on the fly depending on the scale of the images you're talking about then id look into reading the SVG spec. It can be pretty simple to generate vectors using something like python and your browser will be able to render it.
