On iOS's Messages app, SMS messages use green bubbles, while iMessage uses blue bubbles. The app will automatically use iMessage if the contact you are speaking with also has an iOS device, otherwise it'll fall back to SMS.
iMessage is Apple's proprietary end-to-end encrypted messaging protocol. Unlike SMS, there is no risk of carrier charges for communicating with people via iMessage.

In other words, users with green bubbles are non-iOS users and (depending on your phone plan) potentially cost money to communicate with.
