Those are very different universities and towns.
Rotterdam is a big city with a university. The university has a very international scope to the point that mainly other foreigners study there.
Leiden is a small student city with a more Dutch scope. It’s considered our best university witin most of it’s fields. The university is quite posh. Together with Delft it has most of the Dutch elite going there.

I dont know everything about both universities but I do think that Rotterdam almost exclusively does their studies in English while Leiden is much more a typical Dutch university.

Leiden is really comfy and has a great uni. Not that exciting otherwise but it's close to other big cities after all.
Personally don't like Rotterdam, although it largely depends which neighborhood. Avoid anything south of the Nieuwe Maas. Center, Kralingen and Old North are cool.

Why specifically Leiden? It is interchangable with Utrecht, Groningen, Nijmegen and even Amsterdam.
