It popped back up in popularity during the 50s and 60s due to Southeast opposition to the federal government enacting civil rights laws that overrode racist Jim Crow laws, with all the southerners bitching about "state's rights" (the South is largely conservative and conservatives in this country don't like the federal level sticking their hands where they don't need to be). That shit passed though and the flag stuck around after its resurgence as a symbol of heritage and as a kind of "southern punk rebellion" thing.
There's a lot of shit wrapped around that flag, it's a bit of a cultural mess and as someone who grew up in Florida I'm perfectly fine with those who fly it for pride reasons but don't care to fly it myself.

There where different per say. And also it was fairly easy to sue the state for not following the equal part on separate but equal status in the north compared to the south. Main thing in race terms for the majority of people in the north was mainly dealing with immigrants than dealing with blacks.
