Not very well. Just like any other minority in a third world country.
Most of the people who moved to Pakistan were from the bordering provinces (East Punjab, West Bengal, etc). It would be virtually impossible for a majority of Muslims at that time to travel all the way to Pakistan from the interior of India amidst all the riots and chaos.
