I am kinda used to it though so I don't see it as that scary but I can understand what you're talking about.

Unlike Iran, which uses Kufic font on its flag, KSA uses a clearer, more "Arabic-looking" font so it ends up looking more intimidating.

The combination makes it worse but the text itself is fine. Saudi isn't the only country with the Shahada on its flag but it's the only one that's intimidating. Since I assume this is what they were going for it's a very successful design

Well it wasn't designed during the start of the 3rd Saudi State(current Saudi Arabia). It's a copy of Najd's old flag. The flag of Hejaz wasn't used probably because Hejaz was never relevant as much as Najd throughout history.
