Here in Peru, the most recent studies point out that most of our mestizo population (~37%) is surprisingly very recent, from the post-Peruvian independence and it happened to people who were already of mixed blood from Inca era blood mixings of different native ethnicities. It also seems that the ethnicities who didn't participate in this Inca era mixing also didn't in the later mixings, having low genetic diversity today and being 100% native.
Very interesting, that would explain why the Quechua language was so predominant in colonial Peru, since for most of our colony Spanish was actually a minor language, Quechua was the most common language because of the mixing in the Inca era, the different native ethnicities had to spoke "the common language" Quechua to communicate with each other and since most natives didn't mix in the colony, Quechua continued to be the most spoken language instead of Spanish.
Even after the colony, Quechua was spoken by almost half of our population in the 40s census, so the Quechua-speaking population was likely higher in the previous decades and in the colony.
