the difference is the same as that between Denmark and Sweden. Different macrodialect/language, different geography, slightly different cultural influences.

I'm no expert, but considering Slovenia's proximity to non-balkan countries, I wouldn't be surprised if genetically they differed somewhat to the likes of Croats and Serbs

It used to be that way, but the emigration from the other Yugoslavian republics to Slovenia was pretty substantial, and even in Austrohungarian times migration between Slovenia and Croatia was very common.
