Majority of it is people being nervous about not knowing how to deal with tourists who can't speak Japanese (a lot of these places will gladly open their doors to someone who spoke Japanese or was accompanied by a Japanese person). That being said, there are a growing number of places that just don't want poorly behaved gaijins fucking around, and still will keep you out. I guess we have the growing number of shitty Chinese tourists, and high-profile retards like Logan Paul to thank for that.

Not wanting to associate with foreigners is not racist, and in many parts of Japan it's not even motivated by xenophobia, just the desire on their part to avoid dealing with foreigners.

It's a safe space. Not every store has that. Only the ones where the whole point of the restraunt is its foreigner (including Chinese) restricted. Sometimes Japanese customers just DON'T want to have the chance of interacting with someone not like them. The customers obviously want this, and I think its normal. You cant get away with this in the US because people will boycott you.

In some regions racism is more prevalent. I hear from Brazilian/Latino/Monkeys in general friends working in Japan that they do suffer discrimination, but it's a consequence of their own behavior.
People do barbecues 7-11 parking lots, loud parties on weekdays at night and steal, and it's usually immigrants and their families.
This doesn't happen everywhere, though, only in regions where there are lots of immigrants and shit.
