A Greek dude today reading Ancient Greek is in as much trouble as an Italian reading Latin, or at least I *think *so. That's what I wanted to say at any rate. I could be wrong. But a Greek classmate of mine said it's not easy at all.

The difference is admittedly pretty small, I can try to explain how to produce it: "in" (as in "indien" for example) seems to come for the velar area of the mouth. The tongue is slight brought back into the mouth but doesn't touch the palate, mouth slightly open. "en" (as in "enquête" for example) seems to come from the throat (this is just my impression as I'm saying it out loud, I'm not a phonetician by any mean). Mouth a bit more open that for "in", and tongue rolled further back.
