But there were a lot of free cities in the HRE. Why only those 3 remained their own administrative sectors? Why not Frankfurt too, for example?

As far as I know, Bremen and Hamburg survived the reorganisations through time,
and because of the cold war West-Berlin became a FRG enclave city state, after the wende it just gobbeld up Eastern-Berlin and stayed a city-state.
