How did the Spaniards and the Indians communicate with each other during the Spanish Conquest of South America?
Appearently they were able to communicate well enough to divide and conquer the native tribes, and persuade hundreds of thousands of natives to aid them. Surely this requires some high level of mutual understanding.
How did they learn to understand each other so well in so little time? ??
It's not really that difficult to learn a language if you have contact with people speaking it

Only native peasants and enemies were treated like that, the native nobility was treated far better and kept most of their privileges, some of them were even incorporated into the spanish nobility. For example Montezuma's descendants are still part of the spanish nobility today and receiver a pension from the spanish government until the 1930's. Look up the Counts of Miravalle and Dukes of Moctezuma de Tultengo.

They used translators, in the case of mexico it was an Spanish sailor from an earlier expedition that shipwrecked and he was one of the few survivors and ended up living with a native tribe, the other was a woman known as Malintzi who became the wife of Cortes
In Peru it was similar but Pizarro actually found two kids on a canoa on his first expedition which spoke quechua and he raised to be translators, when he came back 10 years after the kids where teens and pizarro himself had learned rudimentary quechua
The Spaniard BVLLS were able to learn the indigenous dialects and thus communicate with them. Am*rindians couldn't have learned Spanish anyway, as it is a high IQ language.

you are mixing up a few things, it wasn't a canoe but balsa raft of a crew of ~20, they keep of 3 them (11 threw themselves into the water and remaining ones were put onshore), and Pizarro came back from Spain 5 years later, not 10

additionally, those 3 interpreters were used for the initial exploration of Inca territory, when Pizarro arrived at the city of Tumbez, the governor there offered him some additional boys (or young men) to be used as interpreters and for aiding them (if I recall correctly the initial interpreters were released), when Pizarro returned back to Spain in order to gain support for his conquest, he brings along 2 native interpreters (plus a couple of llamas, textiles, silver, gold, etc) but the exact details of where he met these interpreters is blurry, probably were those of Tumbez though
