It shouldn't be a problem. The rifle can take it, no question about that, there will be case stretching though, so keep that in mind if you plan on reloading. Ultimately, it passes for fiend, so should be no less safe than when it was issued and shot.

Are you certain you checked it correctly? It's easy to think a gun chambered on a no-go or field gauge when it actually did not.
Not OP, but please expand on that. Isn't it as simple as chambering a normal round and closing the bolt?

I gave myself a heart attack with a .308 field gauge and my M1A once. Threw it in like a moron and panicked when the bolt rotated closed.
Then I took it to my gunsmith and he showed me what I was doing wrong. He stripped the bolt and removed the op rod. Then when it headspaced you could see a gap between the locking lug and the bottom of the channel (about the thickness of a credit card).
Point being, just tossing a no-go or field and closing the bolt most of the way might look at a glance like it fully chambered when in fact it did not. Double-check the correct procedure for headspacing a 98 Mauser and do it that way or you may get misleading results.
why does the extractor matter?
For a Mauser, to use the gauges, slide them up under the extractor gently (from beneath), and don't try to force the bolt closed. You can remove the extractor, but you risk breaking it if you do it too often.
