How fat are you? Depending on your weight you might have to do some other form of cardio until you lose more, running at with a lot of weight isn't a great idea.

You probably shouldn't be running if you're fat and you all ready feel pain. Running related injuries are very common as is, but the damage gets accentuated by your weight.

I say run but I don't mean full on sprints. I jog/run a lap and then power walk a lap for about an hour a day in the evening after work. I do SS every other day to retain some muscle mass. I started two weeks ago and I weighed 252 then and now I weigh 244 on a high protein low fat diet (200g of protein, 1200-1400 calories a day). The weird part is I didn't start getting this pain until about three days ago when I upped my workout to 1 lap jpg/ 1 lap run. Starting out I did 1/2 lap jog and 1 1/2 lap power walk.
Also I am a 5'9 manlet.

What do you call SS? What does your work out look like, and how is it spread out through out the week.
For example I consider the start of the week to be Sunday, I lift on mondays, so my week routine looks like this xAxBxAx
Where A and B are training days, and the certain lifts are done on day A and day B specifically. The following week I switch it to be xBxAxBx, and so on.

On Tuesday, Thursday, and Saturday I do A-B-A and then the next week I do B-A-B. My Squat reps are 155 each, bench reps are 135 each, 125 power clean reps and 135 deadlift. A bit lower than the reps I would do if I was trying to bulk really hard. I am just trying to retain muscle mass so that most of my calorie deficit goes to burning fat and also to minimize loose skin as much as possible.

Pain. Pain is your body telling you something is wrong. If you ignore the pain you are making it worse. Here is your worst case scenario:
