Keep in mind Spain wasn't always what we know it as. There's a reason why many different separatist movements exist. At the time, Portugal's largest enemy was castille, who was mostly centered in central Iberia. To the east was another kingdom named aragon which was about the same size.
Castille did try time and time again to conquer Portugal during civil wars and invasions. The reason they never succeeded was because the Portuguese peasantry used guerilla warfare tactics to starve and exhaust the castillian soldiers who attempted at occupying the Portuguese lands. Once they began their retreat, the portuguese killed them. They always suffered huge losses. They also had the English at their side supporting them. Their military was decent and was well trained by the British (mostly), and they developed their own decent tactics due to Portugal being mostly mountains. Anything more and just ask.
