Are you asking why so many natives are left in Peru? Because the spanish adopted the government of the incas by giving nobiliary titles to the caciques and various other leaders, that way the native communities operated as always but swore loyalty to the king of spain rather than the inca. In fact when San Martin came to "liberate" peru, he had to murder lots of loyalist caciques and ended up forcing the natives to fight.

And there were still enough left over for unimaginable killing sprees, and under the poorest, no-effort excuses.

Add in rural people getting perpetually shat on throughout the years (often nativesand native-descent folks) and latinos of mainly native descent getting genocided during the civil war (and likely the war of independence as well) and of course mexico ends up with far less natives than it should have
