What Putin fears is his country being forced to inevitably accept the EU and actually join it. There is no other way to shield Russia from the non-stop sanctions and collapsing economy than do exactly that, and sooner or later a pro-EU candidate will appear who will convince the Russians that prosperity is right in front of them if only they joined the western countries in the EU and opened that massive market to and from Russia without any restrictions, along with free movement for better work and study opportunities. This is Russia's inevitable fate forced by the geographical location and this will be the inevitable result, the question is will Russia rule over it or will they submit to a foreign administration, which is why Russia is doing their best to balkanize the EU - their intent isn't to actually kill it, they want to copy-paste it under their leadership once the current one is dismantled, basically the Soviet Union minus communism and expanding past Berlin.
And as a side note, no, the EU federation won't "spell doom" for Russia, quite the opposite actually, it would instantly revitalize the entire region and turn it into the Russian Germany. As I said above, it's all about who remains on top of the federation that inevitably unifies Europe.
